- Jennifer Goines enters the Night Room for the first time, a mobile laboratory containing the Annapurna Remains.

- January 4: Cole warns Cassie of a pandemic breakout in 2016 and scratches Cassie's watch to prove he is from the future. ("Splinter")
- January 4: Cole, realizing he is in the wrong year, requests for Cassie to meet him in two years at the John Adams Hotel. ("Splinter")
- In the months following her abduction, Cassie tries to prepare for the coming virus and is slowly shunned by the medical community.

- November: James Cole splinters to 2014 to meet with Henri Touissant and gain information about the Night Room. After learning about how to identify the Night Room, Cole kills Toussaint to protect the information from the 12 Monkeys. ("Cassandra Complex")
- Jennifer asks her father to help her break out of J.D. People's Mental Hospital. He refuses. ("Shonin")
- Cassie's overreaction to the outbreak further damages her reputation. She soon stops practicing medicine.

January-July
- Cole and Cassie reunite at the John Adams Hotel. ("Splinter")
- Cole learns that "Leland Frost" is actually Leland Goines, CEO of the Markridge Group. ("Splinter")
- The two locate Leland Goines. Cole kills Goines but is not erased. He hears of the Army of the 12 Monkeys before Goines is killed and returns to 2043 with a new lead. ("Splinter")
- Cole learns of Jennifer Goines and enters JD Peoples Mental Hospital to find out more information. She tells him about the existence, but not location, of the Night Room. ("Mentally Divergent")
July
- July 6: Cole and Cassie find the Night Room They confront the 12 Monkeys and destroy the virus. Cassie is abducted. ("The Night Room")
- July 6: Cole and Aaron pursue the 12 Monkeys to a greenhouse where they save Cassie.
- July 6: Cassie is drugged and sees visions of the Red Forest and The Witness. ("The Red Forest")
- July 20: Operation: Troy is initiated to kill Adam Wexler, a former CIA analyst turned whistleblower, with the virus. ("The Keys")
- July 20: The Chechnya compound, holding Wexler, is bombed by the CIA and Cole is seemingly erased. In actuality, he splinters to 2017. ("The Keys")
August-November
- August: Cassie visits Chechnya to view the blast site. She believes Cole was "erased" and prevented the pandemic. ("Yesterday")
- Cole ultimately returns, shocking Cassie and Aaron, who falsely believed he had accomplished his mission. ("Divine Move")
- Cole and Cassie track down Oliver Peters, the man responsible for providing the Operation Troy virus. They find his journal, which points them to the White Dragon in Tokyo, 1987. ("Divine Move")
- The 12 Monkeys find Jennifer. Olivia convinces her to join their cause, by speaking to her about being a daughter. ("Shonin")
- Olivia begins exerting influence on Senator Royce. ("Shonin")
- Project Spearhead is developed to provide a secure refuge for key figures such as government officials, the military, and scientists in case of a disaster. ("Yesterday")
- Cole is slingshot to 2015 from 1987. He is dying from his encounter with Ramse. ("Shonin")

- October: Jennifer Goines undertakes a hostile takeover Markridge and becomes CEO. ("Paradox")

- February 8: Jennifer Goines deploys the virus in Manhattan on the day of the Chinese New Year. ("Year of the Monkey")
- The world slowly begins to succumb to the virus.
2017[]
- The virus kills 7 billion people. The few who survive become scavengers or hide underground. ("Splinter")
- James Cole appears in Chechnya at the height of the plague, after an unintentional time jump from 2015. ("Tomorrow")
- Cole tracks down Cassie, who is working tirelessly at the CDC headquarters.
- The West VII Quarantine Zone is established. At some point in the following years, scavenger leader Theodore Deacon slaughters the inhabitants of the zone and adopts their name for his group. ("Tomorrow")
- A sick Cassie records a message for future survivors, “The plague starts with Leland Frost. [...] Please Cole.” ("Splinter")
- Cassie dies in Cole's arms. She gives him a note with Jones's address on it to help her 2015 self locate Jones when Cole returns from Tokyo and is dying. ("Tomorrow")

- Katarina Jones' daughter, Hannah, dies. This inspires her to invent time travel, in an effort to undo the plague. ("Lullaby")

- The Pallid Man eventually reveals that he intentionally got caught as part of a trap, exploding the hospital containing Peters and the Hyenas. ("Hyena")

- A former test subject, Marshall, returns to 2044, deformed. Cole kills him. ("Immortal")
- Deacon and Eckland kill a soldier who splintered from 1959. ("Immortal")
- Eckland sacrifices himself to fix the time machine. ("Immortal")
- Cassie is possessed by The Witness and sees a vision of the Titan machine. ("Immortal")
- Sam is accidentally splintered away to 2023 during a machine core malfunction. ("Immortal", "Guardians")
- Jones sends Cassie back to 2020, asking her to kill a younger version of her. ("Lullaby")
- After 24 years apart, Jones is reunited with an older version of Hannah. ("Lullaby")

- September 23: Cole faces off against Cassie and Ramse for access to the machine. Cole wants to splinter to 1957, while the others want to splinter straight to Titan. ("Resurrection")

This timeline is created after Cole splinters from 1959 to 1957, using the Red Forest's leaves. He changes history, killing Charlie instead of letting him live. ("Memory of Tomorrow")

- Cole's group meets with Elliot Jones and try to destroy Titan together. Deacon shoots Elliot. ("Legacy")

- The Witness, who goes by Athan, is a young adult, having been raised in different time periods by the sole surviving Guardian of 1953’s massacre. Athan starts writing the Word of the Witness. ("Masks")
1891[]
- Cassie and Cole come face to face with Athan, who flees through time. ("Witness")
- June 26: The now adult Athan, having traveled and lived through countless decades, meets a woman named Eliza. Athan falls in love with her, but she later dies. Athan is crushed, and we see why he became someone that wanted to destroy time. ("Thief")
- June 26: Athan changes history by saving Eliza. Only to have her die again later on. He attempts to save her in 607 other circumstances. ("Thief")
1899[]
- Cassie and Cole are nearly caught by Jones (but saved by Jennifer) before getting a vital clue on the Witness’ location. ("Masks")
1917[]
- Jennifer is accidentally splintered by Titan from 2045 to France during WWI. ("Memory of Tomorrow")
1921[]
- Jennifer, still stuck, writes postcards for Jones and Cole to find in the future in hopes of rescue. She also starts performing in one-woman shows. ("Guardians")
1922[]
- Cole and Jones rescue Jennifer from being killed by a 'Horseman'. ("Guardians")
- Cole is shot by Magdalena and immediately reverses time, telling Cole, "Oh, we never met. Now, we never will." ("Guardians")
- Magdalena arrives from five months later to warn the guardians of the Witness of Cole’s arrival months later. They immediately leave France, altering the timeline so that five months later Cole, Jones and Jennifer never encounter them. ("Guardians")
- Cole and Jones relive the past day, with their memories of the previous version of events intact. ("Guardians")

- Cole and Cassie provide Gale with parts of the Word of the Witness. ("Nature")
- A mining disaster happens in Hope Valley. Gale suspects the 12 Monkeys are recruiting the family of the victims. ("Nature")
- Cassie, posing as the wife of a mining victim, convinces "The Missionary", Zalmon Shaw, to invite her to a "wake". ("Nature")

Final Timeline[]
Having saved time by sacrificing himself, there is technically no James Cole. The Cole from the preceding timelines is saved by being splintered into an alternate timeline where the show's events did not occur and he does not really exist. He and Cassie live happily here. The Jones' are alive and united. Etc.
